Police have charged Tony Chung, a former leader of pro-independence group Studentlocalism, with secession, money laundering and conspiracy to publish seditious material.
The 19-year-old was expected to appear at West Kowloon Magistracy on Thursday.
Chung had been arrested for a second time under the national security law on Tuesday.
Two other former members of the group were also re-arrested on the same day, but were later released on bail.
Police said on Tuesday that they were looking into whether the trio had incited secession via social media posts.
In the summer, when the national security legislation was imposed by Beijing, Studentlocalism announced that it would cease to operate in Hong Kong, although its overseas members would continue their activities.
